I just ripped a Dvd and the Scenes are out of order - what happened?

I just ripped one of my Dvds and the Scenes are out of order - what happened? Everything looks perfect and sounds perfect, but the scenes are out of order. I used DVD43 to decrypt and Handbrake to encode. Did the Content Scrambling System get the best of me? Do I need a better decrypter?
